Analysis of single nucleotide polymorphism and alternative splicing analysis in the hypothalamus of Angus cattle at different levels of residual feed intake

Abstract

[Objective] To reveal the potential role of alternative splicing events in regulating the level of residual feed intake (RFI) in beef cattle to improve the feed utilization rate. [Methods] High-throughput sequencing of 2 (high/low) RFI levels of Angus bovine hypothalamic tissue was performed using Illumina technology for single nucleotide polymorphism sites (SNPs) and alternative splicing (AS) analysis, along with the function enrichment of the differentially expressed AS-related genes. [Results] A total of 48 227 to 1 000 092 SNPs were detected in the 2 RFI level groups, with the highest proportion of transformed mutations. AS analysis revealed a total of 35 463 AS events for 12 385 alternative splice genes, with 426 significantly differentially expressed AS genes corresponding to 498 AS events, with the largest proportion of exon selective jump (mutually exclusive exon, MXE) type of AS events, accounting for 85.33% of the total. KEGG pathway enrichment analysis showed that differential expression AS-related genes were mainly enriched to insulin signaling pathway, prolactin signaling pathway, choline metabolism, mTOR signaling pathway, cAMP signaling pathway, ErbB signaling pathway and circadian rhythm, indicating that these differential expression AS-related genes play an important role in the phenotypic variation of RFI in beef cattle. [Conclusion] By analyzing the genetic variation and AS events of genes expressed in hypothalamic tissue of beef cattle in 2 (high/low) RFI level groups, we provide effective data and theoretical basis for the subsequent functional analysis and research of RFI-related genes in beef cattle.
